Engines for Mega Man Fan Games
So I’m thinking about making a Mega Man fan game, but I’m caught between a rock and a hard place on which Megaman engine I should use. What do you suggest I go with, Mega Engine or Megamix? What are the pros and cons of both and what features does each engine contain?

I would definitely prefer the Megamix Engine, since it contains almost all enemies and objects from the classic series, though you made have to get code to add more enemies, objects, and bosses.

If you want to focus on making your own assets, and have a basic understanding of GML, use the Mega Engine. It comes with a few assets, the actual player code, a few weapons and a demo boss.

Making your OWN engine from ground 0 is the best one to use, and will help you learn about game programming, and to become a better game programmer overall. I recommend it.

I for one, am not fond of anything built with Game Maker. That's why I make my own using other means of game design.
