I haven't played many fangames myself yet, but I really enjoyed "Mega Man - Day in the Limelight 2", where you play as the robot masters from Mega Man II with different abilites and movement in something based on Mega Man III. There was also a prequel which wasn't that great and a sequel which I think has been cancelled after demo releases of the first four stages, so the second one is the one to go.
"Oh Joes - A Proto Man Adventure" is also a fun game where you only fight Joes in four stages (with up to three different paths!) with creative use of various mechanics from the Mega Man series. And a playable Kalinka with a bazooka.
Since others mentioned stuff like this: I'm currently helping out on a fan game myself. But it is still in development, you can't play it. I don't think they even made it public yet, so I won't share infos about it.

Decent listing of Mega Man games (including Mega Man fan games, Mega Man clones, and Mega Man bootlegs), comes with review rating and comments, listing seems pretty regularly updated as he updates the list every time he completes a new game on his Youtube channel.
Due to my current inability to play MMM in a satisfactory manner on either of my devices, I will be on hiatus from activity for an indefinite period of time.
