I would love it if bolts were added, it would be a nice way to reward people and direct the player. I know they have already deconfirmed shops, but hear me out...

Bolts wouldn't really do much in normal play, (Just browsing levels) it would just work for what i said before and maybe you could add levels that require you to collect a certain amount of bolts but thats it. For Normal play that is... However in the wily challenge they would be a bit more complex.

In the wily challenge after you complete a level you have the option to go to the shop, where you can spend the bolts you got on E-Tanks, 1-UPs, and M-Tanks; but to even it out there would be a maximum amount of bolts you can get per level.

Also if you collect a life with the max lives than you would just get 20 Bolts or something.

Even though it seems like a good idea, if I recall, shops is a decomfirmed feature which means there won't any bolts
I don't know what to say... meh. :|

My idea was more like players could place bolts in levels and there could be a bolt suppressor, and when a certain amount of bolts are collected, the level will end. Kind of like the coin objectives in Super Mario Maker 2

Yeah for normal play that would be cool, but I think it would be great in the wily challenge.

What about...
When you finish a level you will get 5 or 10 bolts. They can be used in your profile menu (where you can change icons etc.) in the "skin" / "costumes" button to buy some cool looking skins for Bass, Proto Man and Mega Man. These won't improve anything, they will only look cool. You can change your costumes by selecting other you bought.
Or maybe at least spend bolts instead of lives in Wily Challenge

I was going to be objective of this idea, but it look like you planed everything out.

If it's ok for me to add somethings...
Instead of getting 20 bolts just like that, you get them from your performance of the level.
  • Stage Clear(Normal)= 5 bolts
  • Stage Clear(No Damage or Buster Only)= 10 bolts
  • Stage Clear (No Damage and Buster Only)= 15 bolts
  • All bosses in stage defeated(If there's more than 1 boss on stage)= 5 bolts
You change the amount of bolts you get.

Also may not happen even if bolts were added, user could have stages that can only be played if you had a certain amount of bolts.

Shops are deconfirmed, so your idea about adding a shop to the Wily Challenge is already dead on arrival.

Hmm. What if bolts could be used to skip level in Wily Challenge and when you run out of bolts you can't skip the level?

I think they already know. It's just a simple IF they had plans to add bolts.

Also what if skips ALWAYS costed a life, but you could buy a skip item in the shop that cost less than a life and could be used at anytime. It would add something to consider, do you trust in your skills (and luck) enough that you won't need too skip a level or do you want to play it safe?
